Yes, and starting there is the sensible order more times than not.
The first stage can cover only the failing section, leaving the rest of the house on its current pipe; the later stages can proceed when you decide.

A spare bath can wait for the last stage.
With the main bathroom and the kitchen done first, the guest bath and the outdoor faucets can close out the job. If company is coming, it can move up the list instead.

Most homes here are one story on a concrete slab, with the original water lines beneath it. A new stage is usually run overhead through the attic and brought down to its fixtures, so the plan is for the old branch under the floor to be taken out of service rather than dug up.
Where a manifold fits
In a manifold layout, each fixture gets its own line from a central fitting. The manifold rule quoted in the PEX industry's design guide requires valves installed at a manifold to be labeled with the fixture each one serves, which makes a staged changeover easier to follow from one stage to the next. If a manifold interests you, it is a fair question to raise on the first visit.
Planning around the hours that matter
Some households need the kitchen by early morning; others care more about the bathroom in the evening. Within our working hours, we plan each stage's switchover around the time of day you name.
Where the water heater fits
Because the heater supplies hot water to every room, its new connection is planned together with the first stage that needs hot water, and the hot side of the older rooms keeps running on the old pipe until their own stage comes up. The quote notes which stage carries the heater connection.
